For 5,000 to 8,000 years, the present-day Covina was part of the Tongva people's ancestral homelands. It became part of Rancho La Puente in Alta California in the 18th century, a 1770s Spanish colonial and 1842 Mexican land grant. 

The city of Covina was formed in 1882 by Joseph Swift Phillips on a 2,000-acre (8.1 km2) parcel purchased from John Edward Hollenbeck, one of Rancho La Puente's 1842 grantees. In 1875, Hollenbeck bought a failed coffee plantation from three Costa Rican brothers, Pedro Maria Badilla, Julian Badilla, and Pedro Antonio Badilla; the latter bought it from the descendants of Hollenbeck's co-grantee John A. Rowland, who had purchased it in 1842. Badillo Street, Puente Street, Rowland Street, and Hollenbeck Avenue in Covina, as well as Rancho La Puente, were named for these individuals.

Frederick Eaton, a young engineer recruited by Phillips to study the area, came up with the name Covina. Eaton merged the words "cove" and "vine" and named the new township Covina in 1885, inspired by the way the valleys of the nearby San Gabriel Mountains formed a natural cove around the vineyards planted by the region's earlier pioneers.

The townsite was defined on the south by Puente Street, on the east by 1st Avenue, on the north by the alley north of College Street, and on the west by 4th Avenue. Mrs F. E. Wolfarth, the winner of a chamber of commerce slogan contest in 1922, devised the city's tagline, "One Mile Square and All There."

The city was surrounded by orange and grapefruit groves, not vineyards. The city was the world's third-largest orange grower by 1909, and it still boasted "the greatest oranges in the world" in the 1950s. The orange orchards, on the other hand, have been substantially replaced with single-family (houses) and multiple-family (apartments) homes since World War II. In the 1911-built Firehouse Jail Museum, Covina's first municipal building, located directly behind City Hall in Covina's Old Town, the Covina Valley Historical Society maintains an archive illustrating the city's history.

A shooting and arson happened on December 24, 2008. Bruce Jeffrey Pardo entered a Christmas party at his ex-housewife’s dressed as Santa Claus and opened fire. Following the shootings, Pardo unwrapped a Christmas present containing a handmade flamethrower and set the house on fire. Nine family members were dead when he left, and the house was engulfed in flames. Pardo drove his rental car to his brother's house in Sylmar, about 30 miles (48 kilometers) away, after the massacre. Later, he was discovered dead of a self-inflicted gunshot wound. 15 children were left without one or both parents as a result of the murders.
